Tray plug-in should keep application alive

Description
As a user, I should be able to see notifications in my tray area, but not have the main window open.
Without this, the ability to not have the app in the taskbar seems unnecessary.

Plug-ins can now tell the application to hide instead of close - the system tray plug-in has been modified to hide the application.
